Here’s something that surprises most homeowners: leaks almost never start in the middle of a roof. A wide-open field of shingles, doing nothing but shedding rain downhill, is one of the most reliable parts of the whole system. The trouble starts somewhere else: at the edges, the seams, the places where the roof stops being just roof and has to deal with something else entirely.

That’s not bad luck. It’s predictable. Once you know what those spots are, you know where to look first, whether you’re a homeowner trying to figure out where a stain on the ceiling is coming from, or a pro doing a walk-through before you ever touch a ladder.

Why transitions are inherently risky

As covered in The Anatomy of a Roof, shingles work by overlapping downhill in a continuous, predictable pattern, each course shedding water onto the one below it, all the way down to the gutters. That pattern is what makes the open field of a roof so reliable. It’s simple, repetitive, and forgiving.

Now introduce a chimney, a pipe, or a wall poking up through that field. The overlapping pattern has to stop and restart around it. There’s no way to just keep shingling through a chimney, the water needs a custom-built path around that obstacle, and that path is built by hand, on-site, using flashing.

That’s the core idea behind every weak point on this list: it’s not that these spots are made of worse material or exposed to more sun. It’s that they require a one-off solution instead of a repeatable pattern, and one-off solutions are exactly where human error, aging materials, and bad angles tend to show up.

The usual suspects

Valleys

A valley is where two roof slopes meet at an angle and funnel their water into a shared channel, which means a valley isn’t just handling the rain that falls on it, it’s handling the rain from two entire roof planes at once. That’s a lot of water moving through a narrow strip, often at higher speed than anywhere else on the roof.

Valleys are typically lined with extra layers of underlayment and sometimes metal, specifically because of that concentrated flow. If a valley is installed with weak materials or the wrong overlap direction, it tends to show its problems fast, this is one spot where “it’ll probably be fine” gets tested every time it rains hard.

Chimneys

A chimney is a masonry or metal structure poking straight up through a wood-framed, shingled roof, two completely different materials, expanding and contracting at different rates as temperatures swing through the day and the seasons.

Chimneys are protected with a system of step flashing (small overlapping pieces woven in with each shingle course) and counter-flashing (a cap piece set into the masonry itself). It’s a genuinely clever setup, but it depends on every piece being installed correctly and staying put. Loose counter-flashing, or step flashing that’s been sealed with caulk instead of properly layered, is one of the most common sources of long-term chimney leaks.

Skylights

Modern skylights are usually well-sealed as a manufactured unit, the glass and frame itself isn’t the weak point. The weak point is the perimeter, where the skylight’s frame meets the roof deck and has to be flashed in, the same way a chimney does.

This is worth knowing because it reframes the troubleshooting: a leaking skylight is rarely a defective skylight. It’s much more often a flashing or sealing issue around the edges, which is a roofing problem, not a window problem.

Vent pipes

Plumbing and exhaust vents that poke through the roof are usually sealed with a rubber boot, a flexible collar that fits snugly around the pipe. It’s a simple, effective solution, and also one of the more underrated failure points on a roof, because rubber doesn’t last forever.

Years of direct sun and heat cycling cause that rubber to dry out, crack, and shrink. It’s a slow process, which is exactly what makes it sneaky: a boot that looked fine two years ago can be brittle and gapped today, with no obvious visual change from the ground.

Sidewalls

Anywhere a roof slope runs into a vertical wall such as a second story, a dormer, or an addition, needs what is called sidewall (or headwall) flashing, tucked behind the siding and layered with the shingles below it.

Because this connection is often partly hidden behind siding or trim, it’s easy for it to be installed poorly and go unnoticed for years. It’s also a spot that depends on two different trades (roofing and siding) getting the sequencing right, which introduces its own kind of risk.

The roof’s edge, revisited

Worth a quick callback here: the eave, where drip edge and gutters do their job, is technically a transition too, the point where the roof stops and the drainage system takes over. It doesn’t fail as dramatically as a chimney or valley, but it follows the same underlying logic: anywhere the roof has to hand off to something else is a spot worth double-checking.

The common thread: transitions, not materials

None of these spots fail because the materials are inherently weaker. Flashing metal and rubber boots are perfectly durable products, doing exactly what they’re designed to do. They fail because they depend on a manual installation done correctly, at an angle, on a slope, around an obstacle, every single time, with zero tolerance for shortcuts.

That’s a useful distinction. A “10-year shingle” and a “50-year shingle” both still depend on the same flashing details around the same chimney. Upgrading the material in the open field doesn’t upgrade the weak points. Only good installation does.

What this means for maintenance and inspection

This is the practical payoff: if you only have time to check a few things, check the transitions first. Look at flashing around chimneys and walls for gaps, rust, or lifted edges. Check vent boots for cracking, especially on the sun-facing side of the roof. Look at valleys for granule buildup or wear, since that’s where water moves fastest and hardest.

This isn’t about assuming the worst. It’s about knowing where problems statistically start, so a five-minute look from the ground with binoculars is not as accurate as a professional inspection, even if it is aimed at the right spots instead of a vague scan of “the whole roof.”

Some of these areas are genuinely hard to inspect safely from the ground, particularly anything near a steep slope or a second-story wall, which is a fair reason to have a professional take a closer look rather than getting on a ladder to find out.

The bottom line

Roofs don’t leak randomly. They leak at the seams, the places where one system has to hand off to another, built by hand instead of laid out in a repeating pattern. Know where those handoffs happen, and you know where to look first, long before a stain ever shows up on the ceiling.
